I'm developing a rather involved code library that draws on the console, for debugging I often need to single step to see the impact that various operations are having as I debug and stabilize.
Frustratingly however whenever I give the focus to Visual Studio the cursor in my debugged app's window vanishes making it very taxing to see what's happening as stuff gets written.
So is there a way to force the console's cursor to be visible even when window does not have focus? or at least when Visual Studio has the focus?

I think that's normal Windows' behaviour, and not just related to VS/Console interaction.
When your console window has focus, the cursor in the VS IDE editor will be turned off.
If you open other apps such as an editor which show a blinking cursor,
the cursor will go off when that app loses focus and will reappear when
that app has focus.
