mOTU 安装以及简单使用

按照mOTU官网的安装说明

conda create -n motu-env motus
conda activate motu-env

可是我安装完发现我的motu是2.1.1的版本。我猜想是因为python等版本问题导致的。参考这个帖子，应该别人也有遇到相同的问题：https://github.com/motu-tool/mOTUs/issues/78

conda install -c bioconda motus=3.0.1 

还是不行, sloving environment 很久也没有反映，用mamba安装报错。

需要按照帖子里配置环境

conda env remove --name motu-env # remove old environment


conda create -n motu-env python=3.8.1 samtools=1.9

#python 3.8.1 + samtools 1.9 + bwa 0.1.17
#如果连着bwa一起安装 conda error 

#PackagesNotFoundError: The following packages are not available from current #channels:

#  - bwa=0.1.17

conda install -c bioconda motus=3.0.1

安装成功了。

如何使用

The use of multiple threads (-t) is recommended, since bwa will finish faster. Here is an example with Paired-End reads:

motus profile -f for_sample.fastq -r rev_sample.fastq -s no_pair.fastq -t 6 > taxonomy_profile.txt

我前期的qc流程只有剩下的pair end数据 所以－s我没有用。

motus profile -f paired_1.fastq -r paired_2.fastq -t 6 > taxonomy_profile.txt
